WHICH mod are you using to try and do this?
This one seems to 'work' but with definite issues so read the forum posts before downloading. If it is this one, READ THE POSTS and see if your problem can be fixed by moving it down to the bottom of the load order.

If not that one? They don't take up any space and they don't weigh anything. There's no reason to do anything with them at all. And this is coming from someone who increases carryweight to 20000 so I have a LOT more to sort through every time.

This clutter container ONLY works BECAUSE you have the mod that Zekiran linked to. Without that, you would still not be able to drop quest items.
But it's not at all recommended since the game will sometimes expect those items to be present, and get very unhappy about it.
You can also use workbench glitches to "accidentally" scrap quest items, but the result has the same issues as removing them with a console command.
One of the problems may be that the mod is not recognizing an item to remove or trying to do something like throw an item on the ground that has no textures. Have you checked the forums on the mod page? Surely someone else has encountered and reported this issue there.

oh great.. didnt know that.
Funny thing: I have 7 out of 9 of them and I put them in my cabinets because I can't do the quest, it's busted thanks to a stupid mod that I keep forgetting I've put in (and removed, but the damage was done).
This is highly unlikely to be to do with anything else, that mod has so many bug reports I don't even know why anyone would install it?
You might be outta luck there, if you're a ways into the game. Read up on whether that mod is safe to remove mid-game, remove it *PER THE MOD'S INSTRUCTIONS ONLY IF IT SAYS IT IS SAFE* and start over.
