The "10 year old Shaun" is a synth - created in the institute BY your 60 year old son Shaun / FATHER.
This is a recent event, within the last couple years for the institute's people to be talking about it there, when you read their computer terminals.
Your son was kidnapped by an already-40-50 year old Kellogg - he has cybernetic implants keeping him alive longer than Nick Valentine and as old as some of the older ghouls you meet. Shaun grew up in the institute while you were re-frozen.
As that child grew up he gained status and finally became Father / the director there. When he was able to, he started trying to get you out of the Vault and see what might happen. To do that, he had "himself" recreated as a child with his own memories as the basis for the boy-synth. That's why in the end-game where you actually do 'rescue' shaun it's the synth child, with Father's original growing-up memories of the institute.
There is no conflict here. Piper's story is fine. Kellogg is very, very old by the time you kill him. The 10 year old boy was not 10. He was 'newly made' and used as BAIT to bring you to the institute AND to kill Kellogg for Father.
I played it pirate for a long time, I did all the endings but that doubt arose. The game is a lot of information to process.

They put these things in the game TO CONFUSE you, so you might see some bits of the story one time, but not another on a different character, too.
