I think SE works by adding items to the scrappable items list. That's a permanent change.
Then it disables or removes the texture for any item that you scrap with it. Again, that's a permanent change. Removing the mod won't reverse the changes. The changes are baked into the save file.
Look for these in your ini files, and change the "0" to "1"
UsePreCulledObjects=0
bUseCombinedObjects=0
No idea where they're supposed to go as I can't find any of that in my \Documents folder and I currently got no time nor mental state to deal with the arcane sorcery BS that is this game's .ini system ... ahem.
As per usual, I recommend Bilago's Config Tool, to edit specific variables and have it (seemingly) work without going through all the files.

Basically a scrapping mods changes the default .json file for each settlement and replaces it with a custom file. That custom file is what adds the objects as you described.
When you remove the mod it should revert all the .jsons back to their default jsons, which is quite messy because you will end up with duplicated vanilla objects. I have done this before:

So yeah with so many duplicated objects and triangle issues I scrapped the save.
Whisper is one of the development team for Sim Settlements for years now, if that is what he says to do, then you should do that. Meaning some of the stuff he did is probably baked into your save.
Normally I would say use Workshop Framework or Transfer Settlements and simply reset the settlement by scrapping all (to ensure no duplicate objects) and importing the default .json file. However pretty sure scripting was baked into the save.
You need to decide what scrapping mods you want to keep then proceed from there.
If you have Workshop Framework you can reset any settlement.
1. Scrap everything within the settlements borders to give yourself a clean slate and ensure no objects get duplicated.
2. Use Workshop Framework to either reset the settlement to the default .json or important a settlement.
In the future I strongly advise not to use settlement stripping abilities like scrapall commands or mods that scrap everything for you. There is far too many items they can accidentally scrap or items you do not want scrapped.
Won't touch Scrap Everything with a ten-foot-pole again, it just breaks way too much.
