When I did Nuka World I skipped the quest to take over settlements because it would make them mad, and why wouldn't it? So yeah, if you want to stay friends with the Minutemen don't take their settlements.
I understand the regret, but this seemed obvious.
You can even kill minutemen attacking the Nuka Raider settlements without causing damage to your relationship with the Minutemen as a faction. Same applies to the Brotherhood and most likely also to Railroad or Institute, if they attack your raider settlements at all.
Like I said, you either have done something else on top of bringing the raiders or you are facing a nasty bug.
Lets you complete the nuka world questline without raiding the commonwealth.
Then install a mod to re-enable them. This ain't consoles, you know.
I get the OPs frustration though. But even if you didn't know about I think it could be deduced that this is a major flip of your loyalty and there may be repercussions. I wasn't sure what would happen, so decided to play it safe and skip it. Is it Home Sweet Home we are talking about?
Preston permanently hating you depends on whether you betrayed the MInutemen or not, which is why not joining the Minutemen in the first place allows you turn on the raiders and end up having him as a companion when you join later on. He won't tolerate a traitor, but will accept a reformed raider who proves their change of heart.
I didn't do it with my first character because the Nuka World DLC wasn't even released to know about it, but completing the raider gangs storyline before touching the Minutemen has been my preferred approach for subsequent characters.
