Can there be a legendary Railway Rifle?

Yes, actually. I got one on my second character when I was destroying the institute. One of the named Legendary Synths had a VATS Enhanced Railway Rifle.

Yeah should be possible because it's not unique, you get one from the Railroad, but after that other Enemy drop them too, so yes it's possible to get an Legendary one...

Of course, much like how you can also get a Legendary Gauss Rifle from the Minutemen.
I got myself a Legendary Railway Rifle as a drop from a Legendary Withered Ghoul, it does extra explosive damage, how nifty!

There's probably a Legendary Junk-Jet out there somewhere, but I highly doubt that you can find Legendary Flare Guns in the vanilla game without using console commands or modifications.

I thought the only places to get railway rifle is from certain two spots :/ Never saw one in shops

There are several places you can get a railway rifle out in the wild just sitting around (mainly near overturned rail cars). Whether or not they can spawn with legendary specs I don't know. There are also console ways to make a weapon legendary if you're so inclined.

I don't think the ones in the overworld have legendary statuses. Like I said, I got the legendary railway rifle from a drop.

you need to do the Railroad quest to have legendary railway rifles in loot pool
"Underground Undercover" was the quest

Nope.
Legendary Railway Rifles are a thing though.
(from random legendary mobs after doing underground undercover)

Check legendaryItemBaseList in the creation kit. Also there is a hidden quest for both nukaworld and far harbor that add to the lists (they autocomplete when you install the dlc).
