I actually figured it out. I went back to the Institute and a synth came up to me and told me to talk to Z1-14, and that advanced the Underground Undercover quest, which allowed me to do the others without any problems. Try going to the Institute and see if that happens for you too. Hope it helps.

The problem is: the only Institute quest is Mass Fusion. In this quest, I have to choose between being enemy of the Institute or BoSteel. No other way out or other quests. And my final go is to end the Institude, so I choose to stay with the BoS and the mission "Underground Underver" fails.
Anyway, I'll live with it.
This is the point of no return. You can either finish with the Brotherhood, the Institute, or the Underground. They are all mutually exclusive.
Yes, but after the Mass Fusion mission (and get hostile Institute in my case), you can go to a fourth option: the Minuteman. That way I could stay friendly and not destroy the Railroad and the BoSteel.
Well, the word you used is often used as an insult, but other than that, the use of the word is closely associated with the eugenic movement who argued that the 'upper' class (essentially people who were rich because of inherited wealth) were genetically superior and advocated segregation and forced sterilization for the poor.
BUT I FOUND A SOLUTION :)
I manually completed the "Underground Undercover" mission, in the console :
CompleteQuest RR201
Then I went in the Institude where a Synth told me to go talk to Z1-14. As I didn't have the cursor to find him, I teleported to him :
player.moveto 000d3cba
Then I went to the Railroad HQ to talk to Desdemona.
And then "Precipe Of War" quest started.
If it's not really the same bug as me, maybe you can try the "CompleteQuest" with others quest.
You can type "sqt" in the console to get your current Quest ID.

Hello, sir. I done that too and some weeks ago I finish the game main story.
I have a question: in the mission "Precipe Of War", was there a FRIENDNLY NPC in the church from the Brotherhood of Steel? I don't know if it was a bug for me, but it was in my case. So I could avoid killing him and I never got hostile or destroyed the BoSteel.
