If you want to join the BoS, you need to advande in the main story far enough that the Brotherhood of Steel's main force arrives in the Commonwealth, then Paladin Danse will take you to get inducted into the Brotherhood.
None of the factions will attack your settlers unless you specifically piss them off
They do nothing but grant some XP, the Brotherhood questline progresses along the main quest.
