Actually there are three now I've found. the reception terminal has intramail on it, mentioning the id cards but it didnt' help locate one.

Thx for the answers all, just like the OP I crawled the entire building. Three times. No ID card. Tight security I guess :-)
So it's quest related. Got that feeling after I searched the building thoroughly but couldn't find the damn thing.
Hey guys,
If you're siding with the Railroad, but are co-operating with the Institute, then you need to teleport (NOT Fast-Travel), via the room you initially teleported into the Institute for the first time.
i.e. While in the Institute, go to the centre of the place where the transparent circular lift is located. This should be marked.
Go up the lift, then make your way to the room that's got the Stonehenge look, then walk into the centre and it will ask you if you want to use the relay. Do so.
WARNING!!! Doing the above will cause you to be enemies with the Brotherhood, and if you have Paladin Danse with you, he will automatically go back to the Prydwyn and will become your enemy.
You'll materialise on top of the Mass Fusion building, though it will be swarming with Brotherhood dudes. Get ready to fight. You'll find four of them on your level and two on the next.
I encountered six of them on "Very Hard" difficulty. Not sure on anything less adversely.
Once you've busted their arses, proceed inside, then get up to the next level via stairs and you need to open a door to a room to what looks like a small reactor inside. Go to the left around it and your character will mention that the Agitator isn't there and has been moved.
Go to the big light blue computer interface console and use the terminal. You'll need to have Advanced lock-picking to unlock it. (The lock type may have a different obstacle depending on your level of game difficulty).
Once unlocked, click on the first entry and it will tell you to retrieve the Mass Fusion Executive ID card, which is located in a desk to the left as soon as you exit the room. The Mass Fusion Lab Executive Password will be included as well.
It will also complete that part of the quest line. i.e. "Locate the Beryllium Agitator"
Go to the desk and you've got it... HOORAY!!!
If you sided with the Brotherhood, I imagine you'll get to the roof of the building via a Vertibird and you'll have Synths to contend with and it will make you an enemy with the Institute as soon as you enter the copter on the Prydwyn.
I don't know what happens if you've sided with the Minute Men. I haven't done that part yet. But I can only assume you'll be banned by the Institute, but not sure on the Brotherhood.
