[SPOILER] Institute Quest - Powering Up.
What is the practical difference at the end when you choose between weapon production or synth production? I ended up choosing synth producting as I assumed it would lead to more synths etc?

I'd be curious to know the results of those choices as well. I chose Synth production.

I went BoS way, but I guess: Synth production: More synth backup
Weapon production: Same synth number backup, better weapons on them

It only matters for the final battle, when you assault the airport. When you destroy the generator, you receive the backup. Either you get more synths, or less but stronger.
