I can confirm that this worked for me, I went back to the Prydwyn and found most npc's had respawned naturally. I did both recycleactor and resurrect on Elder Maxson, Paladin Danse and Proctor Ingram.
Spoke to Z1 then Desdemona and it actually let me warn her. I've been so pissed off with this, I was refusing to use any console commands for the playthrough but it seems it couldn't be helped when the ♥♥♥♥♥♥♥ main missions are bugged.

I had the same problem with not being able to warn Desdemona. Since I'm a frequent quicksaver, I was able to go right back to a point before I talked to Z1 when he warned me about BoS' attack. Before talking to him, I popped right back to HQ and made sure Glory was there. She wasn't, and I couldn't use the console commands to move to her. I know she hadn't died with me during the other quest, but I guess she must have somehow gotten killed after I fast traveled away afterward. Perhaps she could have gotten killed by raiders walking back. Either way, I couldn't find her there.
So, I brought her back with the recycleactor command, resurrected her, and voila. THEN, I went to talk to Z1 and got the prompt to warn Desdemona. She opened up the dialogue wheel, no problem. The reason you need Glory alive is because she is meant to die in after the Brotherhood attack.
Mind you, I haven't killed anyone in the Brotherhood and saved Danse, if that means anything to prevent getting the bug. Good luck people!

BUT I FOUND A SOLUTION :)
I manually completed the "Underground Undercover" mission, in the console :
CompleteQuest RR201
Then I went in the Institude where a Synth told me to go talk to Z1-14. As I didn't have the cursor to find him, I teleported to him :
player.moveto 000d3cba
Then I went to the Railroad HQ to talk to Desdemona.
And then "Precipe Of War" quest started.
If it's not really the same bug as me, maybe you can try the "CompleteQuest" with others quest.
You can type "sqt" in the console to get your current Quest ID.
Hope it'll help.
Also, at this point, I'd say it's probably more of a mocking feature from bethesda so they can have a good laugh rather than a bug. :p
Does Bethesda know of this bug, and if they do, will they ever fix it?
i thought they fixed it, see the problem if it isnt fixed is that ur supposed to infiltrate (or go guns blazing) into the prydwin to blow it up. However if u have already killed everyone then it makes the elder maxson scene it in a bit hard etc. I would go find the quest ID if i was u and just fast forward it. make sure u advance the quest not just complete otherwise i may break it.
Let me first say that the people that have stated it is Glorys death that is the trigger for this glitch to happen are right, but not on all fronts. I'm almost certain what causes this bug in 50% of the cases here is a conflict inside Desdemonas dialogue. She wants to give you the Mission "Operation Ticonderoga" but can't because glory is mentioned and slightly involved in the quest but instead is out there dead and naked in a ditch somewhere and a gen 1 synth is using her Mini-gun to kill re-spawned raiders.
Long story short (and to avoid a rant): I had this bug for a long while and had no idea what to do. I retraced my steps and I finally found Glorys body and resurrected her. I don't know how the hell she died in the first place but my best bet is a stray molotov. After I resurrected her and headed back to Railroad HQ, Desdemona approached me almost furiously to initiate dialogue with me. She gave me the Ticonderoga mission and then immediately cut herself off and let me warn her about the Institute.
If you're on console and don't have access to console and can't resurrect glory and you're looking at that and saying "How does this help me?". I'm not 100% certain. But if you somehow managed to fail the Ticonderoga mission before you could even get it, you might be able to skip that entire dialogue interaction with Desdemona and lose no progress. Do a couple hard saves and then try sneak killing High Rise who is the leader at Ticon'. I haven't tested this by any means, but it might be the small loop hole and insight someone out there is looking for.

Oye me Desdemona died by a legendary Deadclaw returning on the road after the first mission with her. I was searching here for all the ways to get this one debugged but... well I don't know all the commands (Bethesda patch your stuff) So I got @The Unknown's solution but me too it kinda closed the mission line but not trigger the rest. So I dunno what to do I had being that unlucky with my survival game :S
It has been twice screwed on Railroad path now.
