Shared Save
My husband and I have our own Steam accounts with our own copies of the game. We play on up to three separate computers. All three of these are showing the same saves though, no matter what account or PC we are on.

We don't want to see each others saves. How do we stop this nonsense?

Are you both using the same windows account?

No, all three computers have their own log ins. We do have family sharing on though. I'll lay out what happened in a time line. Maybe that will shed some light.

1. I bought the game. We were going to just take turns playing it. We get through the intro.

2. He decides to buy the game on his own account. While downloading, I make his character and get through the intro.

**I think this is where the trouble might have began. I noticed there was a save after character creation. That must have been my ORIGINAL save. I figured I'd save time and skip character creation and use that, but saving on HIS account*

So now, all computers show the same set of saves.

My wife and I have the same issue, but we're playing on the same PC, but DIFFERENT steam accounts.
She bought and added FO4 to her account after I had already been playing mine.
When she logged into her steam and tried to start a fresh game, my saves were already there.
Why would my saves be appearing on her game even if its on a whole seperate cd-key and steam account?
Apparantly, different windows accounts makes a difference, but thats a bit much just to not have my saves appear on her game.

Edit: I have family sharing enabled too, might this have something to do with it?

My wife and I are currently having this issue playing on different PCs with different Steam accounts and each of us having our own copy of Fallout 4 (we purchased separately).

After having both played Fallout 4 for a bit separately we setup family sharing on my wife's computer and now she only sees my Fallout 4 saves, even though Fallout 4 is not listed as one of the games I am sharing with her.

Do you play on the same Windows account? The saves are stored in "C:\Users\YourName\Documents\My Games\Fallout4\Saves", so if you're playing on the same Windows account you'll see the same saves. Could that be it?

Not sure this will help as I don't have multiple accounts for Steam or Windows but you can try.

Make a bacup copy of your saves then Disable Steam Cloud synchronization in the game properties (may have to do it for each account/PC). That way steam won't auto sync everytime you start it up. You will have to send your most recent saves to the PC youre going to play on though.

BUMP. I stopped playing Fallout 4 partly because I started Family Sharing, and it totally confused things with having save games from two different people's computers on mine.
