"Cleared" Zones (MIGHT CONTAIN SPOILERS!)

Hey guys, hope you can answer me this:

After few hours into the game I realized I have some zones that have the "Cleared" stamp on it.
I traveled to several places that didn't have the "Cleared" stamp on it, trying to completing it.
Concord and the Museum aren't cleared for some reason. Ranger Cabin isn't cleared aswell etc.
I had no problem doing the mission in Concord, killed Deathclaw and the raiders. Picked up the holotape from the roof aswell...any ideas?

I think if you can't get cleared stamp it means enemies spawns there. If you get "cleared" then enemies won't spawn. What if there's perma spawns which doesn't allow the place to be cleared?

Did you clear the sewers? There's Mirelurks down there, as well as Molerats and other things.

After wondering about this, I did some checking.. dont know if it is intentional or not, but yes. A nearby spawn will seem to block. Ranger Cabin is the best example I have found now. Just up the hill is a campsite that raiders use, the ones that come down and fight you at the tower or head to the farm on occasion it seems. I have seen them a few times suddenly be in the area of the creek then start up the hill to the camp, then move out from there. So, could be wrong but seems logical.
