I keep them in the crafting inventory in one of my colonies
For example i cant determine why i have loads of mod options for my 10mm pistol but NO mod options for my submachine gun. I am missing something.

to make supply lines you need lvl 2 of leadership (i think its lvl 20 player) otherwise the best thing to do is set one settlment as your base of operations and put everything there.
As for what to do with em? I dunno, sell em, store em for later?
Its annoying they don't add em to the workshop supply (and conversely, pull from it to add mods or even for scrap).
As a "best practice," I'd say keep a container purely for mods next to crafting stations, and always pick em up before crafting, and dump em after crafting.
