I'm sorry for all who don't like using the console, but here's a matter of cheating or staying bugged:
Step 1 - Make sure that any companion you have is far away, leave them in another room, safe from aggro, or they will start shooting, ruining your nefarious plans for a diplomatic approach.
[The following can be done in any moment, prior to entering the room or as soon as the fight starts, from anywhere, just make sure you don't PERSONALLY damage the Synths, otherwise Kellogg will get grumpy]
Step 2 - Open the console and type "tfc 1" then press the enter key (this will enable the free camera, so don't be surprised, as well as freeze time in-game), then close the console (might seem obvious, but I tend to forget and type wonderful "wwwaawwdddd" instead of moving xD).
Step 3 - Fly freely through the room to the first hostile, open console again; position your mouse cursor PRECISELY on one Synth and click on it (make sure there is nothing between "you" and them), a code will appear (you will know it is the right one because it has "PP" at the end).
Step 4 - You have now selected your first Synth douchey, yay! You can now type "kill" in the console and press enter again! This will kill the enemy for you, so that your character is still in good terms with Kellogg!
Repeat the "select and kill" for the other renegade Synth, then enter "tfc 1" again in your console to restart time.
You can know experience a bug-free (at least THIS-bug-free) dialogue with your best enemy!
Update: Ok to solve this problem I used the following command in the console (without quotes) "completeallquestobjectives MQ106" you will be able to continue as normal afterwards.
