Can't change graphics settings
I set my graphics settings to ultra just to test it out, apparently my computer drops down to 40 fps when I do that so I tried to revert it to a mix of high/ultra. But now it's stuck. It won't change at all. I think it might have something to do with the mod I installed "Fallout 4 Configuration Tool". After I downloaded that and turned off mouse acceleration and a few other things, it locked the settings. I've been looking around on forums and can't find a solution that works for me (example: restarting Steam in administrator mode). I really need help with this. 40 fps on this game seems like 20 fps. Can I change my settings with the config files? If so how? Maybe a mod?

Go into your "My games folder" found in your documents. Then go into Fallout 4, highlight all the inis and right click go to properties. They will be set to read only, uncheck that.

I fixed it by removing the fallout4.ini, fallout4custom.ini, and fallout4prefs.ini

It generated new files that resort to default as the old files were gone.

EDIT: I just found the option "set INI to readonly after saving" under the settings tab of the configuration tool (by Bilago). It is checked by default, you want to uncheck that for next time.

The latest patch has set the .ini files for the settings to read only for some reason (way to go Bethesda) and so the launcher is unable to write your settings changes.

Do the following

1. Go to My Documents/My Games/Fallout 4
2. Select all of the .ini files in that folder
3. Right click and choose properties
4. Untick "Read Only" and click OK
5. Run the launcher again and your settings changes should now save

I have them as "Read Only" Because I made some fixes to make Fallout 4 run better.Any other way to fix the problem?

Read Only; applies to fallout4prefs.ini files only as to why you made changes to improve the gmes performance. But you still need to change your fallout4.ini`s files to be able to apply setting changes by following what ` PodRED` has stated above uncheck .ini`s files . It should not effect changes that you have made to your prefs. ini`s files. Goodluck.
