Report a translation problem
So i got inside the cave, activated the console and typed "tdetect" which turn AI detection OFF. I went up to him, he stayed green, told me his introduction speech. After that he just was standing there doing nothing.
I then used "tdetect" again and the speech started normally. After the conversation was over, he stayed green and was finally friendly to me.

TLDR version
Hostile Virgil Bug Solution for PC user
1- open console
2- type "tdetect"
3- Go to Virgil, let him do his intro
4- open console again
5- type "tdetect" while face him (maybe not necessary)
I'm having the same issue after having walked into the cave once with X-01 PA, recommended console commands aren't working.
Tried tdetect, tcai and recycleactor, all of which simply stopped Virgil and his protectron from attacking. Unfortunately they both still showed up as hostile blips on the compass.
After doing a little more digging into the console commands available, I've found that you can add yourself to Virgil's Faction (000ADDF7), which removes his hostility completely. Here's the command I used (*Don't leave off the 1 at the end as it's the flag that makes the player friendly):
player.AddToFaction 000ADDF7 1
Now when you go talk to him, he is friendly, but doesn't say anything. I've looked through my quest log and not seeing anything failed as far as Virgil is concerned. I've got the serum in my inventory, so there is no reason the player should be unable to finish this task. There must be some way to initiate the next dialog thread after this.
Anyone else feel like Will Smith in I Am Legend when this happened?
Open Console [~] & without quotes type:
"setstage 0006b500 200"

FYI:
There are four stages to this quest:
10 - Talk to Dr. Amari
20 - Enter The Glowing Sea
50 - Find Virgil in The Glowing Sea
200 - Quest Complete
