Nick Valentine and Rick Deckard. They share the same style coat, and Deckard probably would have had a hat, if Harrison Ford hadn't just played Indiana Jones the year previous.
Valentine's name may be in reference to Deckard's name, and the fact that one of the Blade Runner Replicants was "born" on Valentine's Day.
Add to that, the film's suggestion that Deckard may be a Replicant himself.
I initally thought the Covenant SAFE test was only a reference to Fallout 3, but the film proved me wrong.
Batty calling Tyrell "Father" may have been inspiration for the NPC of the same name.
Not sure if the presence of blimps (or is it a dirigble?) is a reference, since they don't really serve the same purpose.
The presence of Chessboards as junk items may be a reference, but only very minimal. They have been in Fo3 and NV, anyway.
Both noodle merchants say "Nan ni shimasho ka?", although the Blade Runner guy can say other things too.
The Gen 3 Synths are possibly based on the Nexus 6 Replicants, in that they are both the best versions yet made by each organisation, built for slave labor, indistinguishable from humans, and capable of emotion.
Codsworth can say Deckard.
Voight-Kampff machine and the way the testee reacts to questions (where there's no right or wrong answer) can determine whether they are human or replicant.
The test in FO4 is the same thing, minus the Voight-Kampff machine.
I highly suggest watching the movie. There's a ton of references in FO4.

The big deal is that it's a great piece of literature. A rare diamond in the rough, if you will. Both the story and the movie.
I can't explain to you the "why" they're great pieces of literature in any way that wouldn't turn into a wall of text. Take some courses (free or otherwise) on literature for answers to that question.
