Never had any repercussions as yet. Did exactly the same with Absalom.
The VATS info showed green for "not hostile" in both cases. If they'd seen me before I used VATS the info would have been red.
Wnen I am insituations like these I hard save first, then shoot, then look it up. I learned this the hard way. When I first played Skyrim I rolled back about two hours at one point. I saw a "wolf" near Dragon Bridge and put an arrow in it. Went to loot the corpse for the hide to discover it had a name..."Meeko". After I looked it up I felt such a jerk I rolled back to my last save. Felt really bad about killing the doggie.
