Okay, I have a lil question about this quest:
Before going to the compound, you can talk to Dan, but it's optionnal, if you don't talk to him and go directly to the coumpound what happen at the end ?
Does Dan appear in the compound and you have no other choice than killing him or chambers, or Dan stay outside the compound and you can end up the quest by killing the girl without killing Dan because you didn't tell him about the compound ?

There was some weird line for dr. Chambers for me. Here's what I did.

1 - Got to her, started conversation, backed out of conversation (according to Wiki, this is a trigger for some bugs).
2 - Went to Amelia, talked to her, quest updated and told me to get reward with Old Man Stockton.
3 - Supposedly doing this I rescued Amelia, but RIGHT after this I killed her (she was still locked inside the cell). Quest was already done, and nothing changed up to this point.
4 - I went to talk with dr. Chambers again and she kept saying this line "You had your chance to speak with me. Go ahead, kill me or leave."

So here it is, I was curious about what situation (normally) would she say that exact sentence, because backing out of that initial conversation with dr. Chambers triggers some bugs in quest progression, but I never saw her using that sentence in any other normal way.

Also, not sure if this has been stated, but there's a bug to get infinite money during this quest tho it's a very slow process. After killing the doctor and freeing the girl from the cell, you talk to Dan to get your reward. Idk if all options work, but I know if you tell him to "pay up" he'll immediately give you 300 caps. After that and before hitting any other option, you can back away to reset the convo. That way, every time you talk to him, he'll keep giving you the caps. I got 10k from him doing this until I was too bored to keep going. I'm on PS4 but I don't see why it wouldn't work on PC. Hope this helps

Edit: So backing out at any point resets the convo, but the persuasion attempts don't reset so it will be at the red attempt every time. You can still keep using the above method to get the 300. I think all in all, you can get an extra 180 out of him through talking

no need to break in its all the npc's home wait for them to quit work then follow one of them into the house then hide in the jail till they sit at the desk accross from the terminal and you can hack it and they never know. next wait till they leave again and you can follow them out.

I had no issues. I saved the girl and I had to slaughter all the Synth hates. I sided with railroad so this was my only option on this playthrough. I had completed the main story when i found Covernent .

So you mentioned she has a synth component, but I took awareness when I had a spare perk point and ran into Art and Art. You can tell who the synth is by energy resistence. So here is where I am confused...I just VATS Amelia after backing out with no other options but to accept or reject the doctors offer...and she has no energy resistence...but Honest Dan did...who I left at Covenant since I suspected he might be a synth...

Could just be that he has armour that gives energy resistance, and Amelia lack of resistance might have just been an oversight on the devs part.. Try quicksaving and killing Dan to see if he has a component if you really wanna investigate further but I'm just happy having the quest done with haha

I did everything to have a "pacifist resolution", but when i enter in the secret base, everyone are hostile....?Dan and the guards. I missed something? a way to fix this bug?I tried also to run to the doctor but the conversation seem bugged also....):

I have lockpicked/hacked everything i could, talked to jacob (convinced him) i should be with dan in front of the guards but when i enter with dan, he turn hostile and i have no possible dialogue with the guards at the entrance.
