The problem with settlers is that if you start making your 3 story megaton shack they often have problems to get up there. It's even more obvious when using prefabs to create rooms : they try to walk through walls while you took the time to add a freaking door.
After much frustration I went back to Sanctuary and placed beds inside the pre-war homes, at least they knew where to go this time.
So I built them a new one, a big sleeping shack with plenty of space on the ground floor, extremely easy accesible. (moved the beds there
No deal. They just stand there bugged inside the building where i placed the beds first.
I have a three story building and they take the stairs perfect and then walk into the wall because the bed is on the other side.
I had a one story building with good stairs and everything on the ground and people did use the stairs as they should and walked into the wall instead of the door that was in the midle.
Then i have had a place with complicated stairs where they walked to the places where they should go and everything.
To set it simple they are silly!
I look on the map i got 28 settlers 50 hapiness. I teleport: only 22 and 80.
Stores are a joke, i finally have level three stores. I placed 4 aid stations and 2 trader emporiums. MORE OFTEN OR NOT they have 0 or 28 bottlecaps on them.
If they do got money, let's say 500 caps I sell them my pure water. Then after the transaction, when they should have 2. They suddenly got 700 caps. So i continue to sell. Only to notice that my water is gone i I haven't gained the caps i should. Move to the next lvk 3 merchant... start selling. Items lost, no money gained.
Especially the settlement stuff, it's already glitchy in vanilla so if you add mods to it, it just won't help. But that's just my opinion, on my side I just use replacers until GECK comes early 2016.
So.. there's level 4 merchants... There bugged too (the girl wont leave combs.. so i can't recruit em)
Staircases and raised shack foundations are a particular problem, but you can successfully use one small staircase in a settlement with dozens of settlers and have them form an orderly queue up it, it's just not a very efficient plan. Sometimes settlers will try to climb up shack foundations and into beds if the bed is very near to the edge of the foundation. You need to make those beds further away from the edge.
Another related issue is new settlers arriving who you've moved from other settlements. They can get a bit 'lost'. You'll see them just standing there doing nothing. They might even have got stuck in the ground :/ Go into build mode and order them to move somewhere, and that will cause them to respawn at a bed. Something like that can cause everyone to stop moving.
That said I've got some crazy shacks built that I didn't think would work but they have no problem navigating them. It's extremely fragile and variable, and you should enlist the help of a companion when building things, ask them if they can go and stand on stuff you just built (they might say no because obviously it's unsafe and they don't want to go there :) )

Sometimes this is how I want to get rid of stupid settlers :
