To avoid all possible breaks:
Reload old save.
Attack and kill courser you're supposed to meet BEFORE he reaches Bunker Hill then fasttravel away and report to father at the top of CIT and ignore Bunker Hill fight completely. Tell father you got ambushed.
Don't worry - this won't break any faction progress. You can still continue with Institute, Railroad or BoS story. Or shuffle between them till a point of no return. I could, so can you.
Never ever return to Bunker Hill underground. Upon entering after this, those turrets will be hostile and mobs invulnerability will kick in so you can't destroy them ever and are rising bugging the rest your game. There is no magazino, bobblehead or anything worth looting down there, so just don't go in.
Apart those bugs, the main gate from Bunker Hill will most probably remain locked for eternity although you solved the quest - you can still enter by side door or by jumping onto cars.
Some people got lucky and found a key to the gate from dead mobs in front of Bunker Hill. I wasn't lucky and no dead mob in my game had it.
As i said, my furthest back save i'm willing to play is in the bunker :/
The battle went fine but the Synths just thank me for freeing them.
