Cant do missions the molecular level and freedom trail
i click it but no waypoint comes up for either quest?

That's because you have to find the Freedom Trail yourself. Without any help. But you can kinda cheat by straightly going to Old North's Church, the game will consider you to have followed the trail then

For both those missions you need to find the Railroad headquarter. Since its secret you dont get a map marker. Look for the Railroad symbols in Boston. They can lead you to them.
Or just explore the eastern side of the city and you should find them.
