That's not a bug. She is pissed with you because you just crowned the Institute slavelords as the rulers of the Commonwealth. It's a wonder she doesn't kill you on sight.
Did Shawn promise you a G3 waifu if you did his dirty work and crushed all resistance to the Underground Evil Empire?
'Patriot' is probably already dead, or screaming in Dr Ayo's interrogation chamber, begging for death. While your son Shawn watches, devoid of any emotion.
What I believe YOU are referring to is the quest End of the Line where Father (Shawn) requests you to kill Desdemona and the rest of the Railroad. This takes place right after the board meeting. So long as you don't speak with him before speaking with ZI, you should not have a problem.
It IS in fact a bug that is not preventing Desdemona and the rest of the Railroad to be gearing up for battle when you arrive to warn them about the Brotherhood.
The entire point of infiltrating the Institute was the gain the confidence of your son Shawn so you could do a covert mission to free the synths and take down the Institute from the inside.
If you're not going to be helpful (and frankly rather rude) then don't respond.
TBH if your plan was a Railroad victory I would have expected you to start Underground Uncover and declare your loyalty to the RR, long before empowering (literally) the Institute to rule the Commmonwealth, destroying all resistance. Maybe the game developers expected the same.

Yes the firefight ending (to the RR) at RR HW is the only really believable one, if you have not previously started Underground Undercover before becoming the Institute's Kellogg 2.0.
Any other quests active that might be interfering?
If you've played the game with the intention of completing any of its quests, you've pursued equally pointless goals, equally set by the game's developers.
