Well, if you HAVE a provisioner, you've set up a supply line.
Maybe spawn a bunch of raiders and kill the bastard while he's in between settlements?

Correct, food and water is a resource and when left in the workshop it will get consumed if not used. Check the HELP info about settlements in your game ESC menu. Basically, if a provisioner comes under attack, it will temporarily cease supply to a settlement that doesn't have a resource, if that resource physically has food/water in the workshop then they will consume that as emergency food/water (when the check is made for resources, 8am?)... <- that can explain some of the happiness fluxation we might see now and again.

Safe containers are those containers that don't re-spawn (i.e. at your settlements). Unsafe containers are those lying around the wasteland and at locations, those respawn and provide unlimited supplies when you return. If you place an item in those unsafe containers it will be removed when the new items respawn.

A good example is Vault 81 ... When you are given a "room" as your own, that room is now safe container storage, as opposed to the rest of the vault (unsafe).

If you build a water purifyer in sanctuary... (which you can near the bridge) not just the water pumps then surpus purified water should actually be added to the workshop store

OK. so if the water was in your workbench and you made something like veg starch it would use that first before the ones you are carrying. But don't worry. Make a few water purifers for the settlement and you'll start getting more in the workbench. if you have a weapon store you get caps and bullets. armor and clothing will deposite a bit of each with caps. traders bring in more scrap. haven't set up a food or chem station yet in my experimental settlement. The people living there (the warwicks) work new jobs and crops and have lowered water or food so i can see how this directly affects their happiness and if people will leave or not if your short one water or food. people won't take any items from any of your workbenches or containers. although they will jump in power armor and never leave it if you have a fusion core in it.

I've built a few containers and placed them in a house I built in sanctuary, Settlers don't even seem to go near my house and they can't pick through containers you've built. Remove fusion cores from your power armor when storing it and you're good to go.

The containers I built in the Red Rocket garage were never tampered with as far as I know. About 90 hours in with no mishap.

I've had a suit of X-01 hijacked and missing by a dismissed companion though. Learned my lesson about taking fusion cores out of them the hard way.

From what I understood and have seen and read (HELP menu), the order of using items for crafting is as follows ...

1. Your Inventory
2. The Workshop at your location
3. Workshops connected via supply line

If you had water on you, that should be consumed for crafting before it pulls it from the workshop.
