Can i still join the institute if I already joined BoS?

Yes. You only need to NOT have done a particular mission for the BoS and The Institute still like you.

Like searching for the lost recon unit?

The repeat quests are unimportant. I was referring to a specific BoS line Main Quest mission.

The game basically slams a sign in your face "[Faction] now hates you!" when you accept the mission

No worries then. :) You have to meet all three I recall before you get that mission.

Basically when you get to a mission and it says (optional) inform BoS first, you can inform them and they will still like you, but if you go and do the mission with the Institute, then BoS don't like you. I managed to get them to both do the mission and they just fought each other and i got lots of loot, but you can only do it once. As soon as you try and do it again either BoS hates you or the institute does. Also you can make them both hate you totally by accident in one mission by your conversational choices with Father.

You can stay with BoS long as you don't do certain story quest for Istitute which makes BoS react as Pastmaster told.

However when you start doing some quests for Instute evetually Railroad leader tells you go **** your self or they shoot you if you go speak to them when you have reached that certain quest Mass Fusion .

As long as you do not take any actions that would anger the brotherhood.

If you blow up the institute, you can't join it.
If you blow up the Pigwhen, you can't join the BOS

You can unlock radiant quests for all factions and complete them as you see fit without breaking any ties with them
If you've taken The Castle for the Minutemen, you can integrate Raiders into the Commonwealth while still being the General, but it will lock you out of Preston.

Desdemona will have a dialogue where she asks about your true allegiance at one point, just walk away to keep your standings intact

For Institute, you can accept "Mass Fusion" but advancing it will lock you out of BoS/Railroad

You can join every faction and do 90% of all the faction quests. eventually you'll have to pick a side. The game usually warns you before you do Mass Fusion quest.

Prior to mass fusion there are some quests that won't be available depending on what quests you do first. I haven't compiled the list of those quests yet, but there are quite a few. And most of them if I understand correctly are tied to the main story. Such as Molecular level.
