If I'm not mistaken, you can take the middle ground during that quest, when it actually goes down at bunker hill, since I was able to do so with BoS, making no enemies in the process.
You will know how to stay on the Railroad's goodside once you play it through.
I eventually had to choose between the Railroad the Brotherhood and the Institute, but never the Minutemen.
I ended up leaving things as they were with Desdemona and going to Bunker Hill without informing her. I was able to manipulate events there that let me keep my standing with the Railroad and I ended up going against the Institute. This lead on to some quests from the Minutemen vs Institute and after continuing along to the end of the game I was able to keep my standing with all factions other than the Institute, after which I was able to continue doing questing for Desdomona without the 'choice' dialogue interfering.
That part was deceiving. The thing is that you can't actually complete the Minutemen route unless you get kicked out of the Institute. In contrast, the Railroad route can only be completed if you have access to the Institute. You can choose the Railroad over the Minutemen for no consequence since they are friendly to each other. The moment you get kicked out of the Institute, Desdemona will tell you to rejoin the Minutemen since the latter is their last hope.
tl;dr - Just side with the Railroad for now. You can switch back to Minutemen later.
Yea I progressed further in the story and no matter far I get I can't complete any RR quests needing Dez's stamp to end it, she only wants to talk about siding with the RR, so prolly you're going to have to create a save and do what Taiakun suggested. Friggin buggy game.
