Can't really think of the lore reasoning, though.
Oooooooh right... Actually it makes a little sense, the BoS and Minutemen have conflicting ideologies and such. I suppose it's down to that. Or at least, that's the only thing I could think of.
Those quests are considered to be your final decision when it comes to choosing a faction in this game, the beginning of the end basically and as soon as you take sides with the Minutement BoS is going to be pissed at you.
It's rather similar to how it worked in previous games, especially NV, just that Fallout 4 does not offer a "last minute" change option as far as i am concerned.
I was figuring the MM line was mostly seperate from the rest of the story. Something that could be tackled after the end of the main quest.
This blows.
