Companions I've unfollowed with the command, were going back to Sanctuary.
So now I don't have a companion with me.
But some other mods? I have never had this issue, so I am not sure what your issue is. And I have played this game a lot. Over 2300 hrs so far.
Make a manual save, travel underwater, open console, click on the NPC, type disable, then type enable. You may try to close console after “disable”, wait a few seconds and open it again and type “enable”. The companion should follow you normally. I would try this with every companion and see if the problem persists.
I don’t know much about mods, though, because I don’t use them so no idea if this is a mod conflict or not.
Never heard of this bug.
I do use some other mods: cheatterminal, unofficial fallout 4 patch and some weathermod.
With the cheatterminal I've not used anything related to the companions. I only use it to unlock terminals, get 5.56mm ammo and workshop materials.
Spoiler alert and probably the start of the bug:
What happened was, when I was on the Prydwen I told Deacon to stay with the vertibird.
Then he disappeared off the ship. When I was in the Prydwen he suddenly appeared again.
He became a handy decoy, when Maxwell started shooting XD
So I kill the last BoS and went back to the Vertibird, then after the Prydwen gets blown up, the Vertibird lands on the beach, I got out. The Vertibird takes off again.
Also something maybe unrelated idk, I killed BoS on the ground near the airport, before the RR mission was given, it was as a retaliation for the BoS attacking one of my settlements. During the mission, the airport was empty.
It may have something to do with how you did that quest. Which can happen and cause bugs if you do with some quests.
Like getting Bunker Hill as a settlement after you talk to the Father on the roof and becoming a enemy with the Institute after that conversation. Every time I tried that, Kessler and her gang stayed in a scared to death stance for the rest of the game. Even tho she gave me control of the settlement.
Do it by "completing" the Battle for Bunker Hill and it does not bug out.
The only reason in my video, I know where my companion is, is because I activated a Vault-tec population manager terminal. and put a tracker on my companion.
As soon as I make someone follow me, they are automatically teleported tunderwater near easy city downs.
So without the Vault-Tec tracker, I would never been able to find my companion.
I can't interact with them, I can't disband them in a normal way. I can only replace them with a other companion. Who then also teleports underwater near easy city downs. And becomes invisable.
I also looked up Cheat Terminal. I think this mod is the likely culprit.
I needed BoS to get rid of Acadia, after I killed the town of Far Harbour and the CoA. lol
When on the prydwin after Shadow of steel, You are told to board the vertibird, if you travel anywhere else before boarding it, going back to the prydwin will cause you to be stuck behind the vertibird, and activating it will cause your companions to get stuck at this co-ordinate, as they have boarded the unboardable pridwen. Most players just jump off and go to fort strong yourself, but this leads to the companion always being stuck on the vertibird. Even after it disappears once you enter fort strong. The only fix I know of is going back to a save before Shadow of steel.
I've mentioned things like this in other threads, for me it was just pure exploration and accidentally triggering things before the script required it. Exploring ArcJet or the Andrews Station may stand a chance of breaking your companions (nick's for his perk, and danse just to run around at all) . So companions may be broken MUCH EARLIER in the game before you even find them, and won't know it until they behave in some weird manner, it doesn't even take a mod. :/
