Maybe load order issue.
There's a biped patch on its page btw to fix it. You using the patches?
Yeah, that many mods is exactly why collections is bad. You have no idea what most of those mods even are.
You should focus on the armor/clothing mods. See what clothing the NPC is wearing that is bugged and then see which of those mods it belongs to. You may have to open each mod up on the Nexus page to match them to screenshots.
After finding the problem mod you will need to double check installation instructions and check for any compatibility mods that may be missing. If that fails, then you should move that mod around in your load order to see if it is another mods conflicting by overwriting.

When your in fallout 4 menu, you press mods, then load order and make sure biped is above other clothing/armour mods on the list (can move them up and down the list)
Not saying you are wrong, but that is something which has never happened in any of my over 2 dozen play runs. 3400+ hrs. The only time I had naked guards walking around in DC is after my char stole their outfits. lol.
And they are not really "naked". They still are wearing underwear.

That said, if anyone is playing with the unofficial patch (which I assume most people running mods are), I'm fairly sure there was a fix to this included in that quite a long time ago.
