To leave the faction, you would need to betray them by aligning with another faction and completing the main storyline with them- Minutemen, RailRoad, or BoS.
So, I have to fast travel in and out? :/ I don't see a lore version of that.
Fast travel teleports you. The only way in is via teleporting. Ergo, the fast travel menu is in fact The Insitutes Teleporter.
You build the thing to get inside there, cuz there is no other way inside there...

Well, the only way in or out is via teleportation, so you could assume fast travel is teleporting.
After you complete the main storyline with one of the factions, you can still do other quests but the other factions will probably be hostile to you in some ways, and won't offer quests.
I'm still playing through it myself, and don't want to give too much away from what I've read here.
Teleporting in and out of Institute takes only like seconds/minutes of in-game time because your character actually uses Institute teleporter.
Fast traveling all arount the map takes much more in-game time ( hours ) because your character "actually" travels by foot from point A to point B.
This leads to a gameplay mechanic. Time critical missions ( like defending some remote settlement or else ) easier to complete by teleporting to Institute and teleporting out to settlement.
