Items that are in/on a display will Not remain on the display when you store it. You lose anything on them.
The only other thing you can do is to get the Id's for the bobbleheads and use the console to place them in your inventory. To do that for the mags you will have to know exactly which issue number you had of each type of mag.
Just keep them in your inventory
Returning a container to your workshop should deposit all of its contents into the workshop inventory, as Trooper-N1004307 said, so check there.
I was looking forward to setting up a home base somewhere, mainly for the xp it would add and just to really tinker with the build system. I just wanted to move from the Castle to somewhere else.
