if I plan on siding with the institute, will anything change if I send doctor li back to the brotherhood (other than her no longer being there), or is she not important? I want to get the whole Paladin danse story, but I'd rather not compromise anything in the institute.

It doesn't really affect anything that I noticed. I completed the whole Danse thing and in the end still sided with the Institute.

so you can [should?] complete all faction quests, then choose a fav at the End? u gotta be friendly? If I kill some bos Gunners will they hate me and wreck my quests?

There are certain points in each factions quest line before you're cut off from other factions. It's usually one where they'll directly say they're destroying/attacking the other factions.

Institute: Mass Fusion
Railroad: Precipice of War.
BoS: Tactical Thinking

Also yeah, don't just go around killing them lol. A hint you've gone too far is that you'll get a bunch of failed quests come up for the faction you just made enemies with.

You don't have to do them all; I personally did because I'm indecisive and just wanted to learn more about each. Also if you do the Danse quest you won’t lose him when/if you betray the BoS.
