This may be the same engine but it not the same game.
Skyrim had the same thing, you're just misremembering it.
The Controls are exactly the same as Skyrim.
You just have an odd perspective because for whatever reason you started with Always Run toggled off. Probably accidentally hit caps lock.
It's not that there is "two buttons for increasing speed," there's a button for Walking and a button for Sprinting. Running is supposed to be the default WASD movement. Just like Skyrim.
And Fallout 4 doesn't default to walk mode either. But both have a walk/run toggle (caps lock) and both have a key that when held down will switch walk/run (shift in skyrim). Both also have a sprint key. In Skyrim, it's the Alt key, and it drains stamina when you use it.
