Maybe this was just meant to be an interesting quest, but it could have been a hint of something more, too. It could have been hinting that the entire leadership of the institute has been taken over by replacement synths who believe they're real human beings. And there's no one at a chain of command high enough to bring them back to reality.
I mean, keep in mind that the supposed limitations of synth technology have to be taken at the word of people who could be synths. I think that's supposed to be part of the mind-games style of the narrative. That you, like the rest of the commonwealth, can never quite be sure who is or isn't a synth.
For all we know, the synths surpassed their supposed limitations decades ago, killed their masters, and took over, all while thinking they're real human beings.

meaning a chip is not obligatory. also nick is fully self aware! we do not know from when this gen 2 is from so if the institute would have "shadow" leaders that would be like nick where they would of uploaded the institute leader's minds in gen2s but were unsatisfied with the product so they are waiting for gen 3 or even deeper, they too are cryo freezed and waiting to be uploaded to a working gen3! father maybe is just a product they can print at any time! this game's tech and shady amount makes you wonder how much they wanted to kill every thing off and repopulate the world with them at the top! so of course them being frozen too makes sense! i am stuck at the choice of following that may or may not be Shaun and did the Gabriel mission, i sneaked around and got the cure for Virgil but just the shadiness in that place makes you think that they don't just lie to you and the outside but even the people inside... (getting close to 1000 char here..)

It was just a test of the child synth or if you think Father/Inst are really smart and layed crums for to you the SS to find then thats stretching it.
you as the sole survivor was dangerous as an enemy but tricking you into working in the "cause your son had". is the cheapest option! fighting against you will not help and when you got out of there... there is not much reason why you woke up! that theory that little Shaun is the one who woke you up feels not too impossible compared to old Shaun (Father) for revenge or replacement!
case of revenge: Kellogg was a joke compared to synths in a fight and is only one man, just deny implants and he dies... tho having a real flesh henchmen has it's benefits since a lot of robots are idiots... some runs loose...
Case of Replacement: some of the higher ups are maybe idiots but some underlings had good potential and looked more like kids with big innocent dreams of the future... so just skip the unworthy higher ranking and pick some one... how can a guy who learned you are the enemy all the way to there and get's told the opposite be the better choice suddenly?
well i can only think: Kellogg failed and got killed by you, you got there and were not supposed to, they panicked and made something up and even if Shaun is a real dying man or a synth, he is probably not Shaun because you really did catch them red handed, hands in there pants, pants down. or any other hard to explain analog of shame!
finally there are a few missing concrete evidence for if he is or not Shaun... this game needs an update! otherwise not worth playing since all the endings are bad endings. the only true goal of the game is to find Shaun and this makes the game still in "alpha" and incomplete!
EDIT: i mean it is not worth "beating" even tho the game is quite fun!
Also after all this time, I still find it hilarious that OP puts a huge spoiler in his title, but also puts the spoiler tag after it. He shouldn't be putting spoilers in thread titles, before or after the spoiler tag, it's just rude
