They're the weaker of the Heavy weaponry

Same too, i was so psyched to use the Flamer/, but it wasn't even a choice, when compared to how long it takes to kill a average raider. Plus Ammo in my playthrough was sparce, so i just switched back to my gauss rifle.

Even with the Perks its still isn't worth it.

that's a shame, i wanted to try a flamer build as well since I had a really fun energy build in new vegas that used power armor and the flamer, but then again we do seem to be missing a certain pyromaniac perk that made the shishkebab and flamer weaker now.

This. It is honestly not really worth using the weapon, as they made it count as doing energy damage (that wouldn't be to bad if the way the damage reduction from armor did make the low damage per shot weapons do pretty low damage). If it was its own damage type, it probably would be more usable. It's the same issue with the molotov, I get more damage from pegging them dead on with it then letting them stand in the fire.
