I have never looked for a solution online since it was easy to work around, which means I don't know if this is common or if people have found solutions. The only thing I can think of is to roll back a save and get there in the morning or early afternoon, and make sure you visit her as soon as Swanson lets you in.
Covenant is not a good place to shop not sure why you are wasting so much time trying to use the merchants here.
The door being locked however, can be a issue. Not tried using the console and typing in tcl and walking thru it. But that may be one way to get pass it. If you do that, need to type in tcl again after you get thru the door. It is certainly a frustrating issue and there is no logical reason for it.
She sells a very nice helmet, which gives +1 to charisma and intelligence, if you want those extra stats. Really good for early levels.
Well, a legendary shotgun that staggers what it hits is a somewhat decent reason to shop there. She also sells a legendary helmet. (Granted the same things can drop from any legendary creature, but the chance of actually getting a staggering combat shotgun or a sharp combat armor helmet is rather low.)
I certainly can't access them now she won't sell me things anymore as I mentioned.
As for getting locked out, well that's easy. Go pickpocket or possibly even find the covenant shop key in one of the houses there and you can easily go into any locked door in the settlement.
I have a covenant shop key so anytime a door locks I can get in if needed. They don't get hostile about it if you are allied with them.
To get the shop to open the door you need to wake up at like 6am when the NPCs wake up. Then one of them will walk through the door and unlock it.
Penny can also get stuck in some places and she only barters while at the counter. Passing time waiting may move her.
The former is a better version of the combat helmet with DR 12, ER 12, CHR+1 and INT+1.
The latter is a better version of the combat shotgun with the stagger effect.
I can totally understand OP if this bugged out.
Waiting to opening hours didn't work, travelling back to Sanctuary didn't work. Waiting for 14 days and going there now and again, didn't work.
So I reluctantly used "tcl" just to get through this, and yeah, I got my shotgun and a helmet I never knew existed. The price went from 4200 for both items to around 2000 by (ab)using Grape Mentos and some clothing and beer. Now I'm a happy guy! :)
Btw, I'm only level 7, so I needed something to make a difference this early.

There's an extra key to the shop in the cash register in case they lock it again.
