Without giving away too many spoilers, all I can say is:
MInutemen - most 'good guy' ending, can stay chill with other factions, most civilians saved.
Railroad - most 'bad guy' ending. Other factions become enemies, high casualty rate.
Brotherhood - still generally a 'bad guy' ending. Other factions become enemies high casualty rate.
I cannot be more specific than that without introducing spoilers. Note the deliberate inverted commas in terms like 'bad guy' etc. as this is kind of relative to how the player regards the outcome.
For example it's possible to get 'better' results with other factions by simply ignoring some of the missions they give you, or juggling things around so you do a bit with one faction, a bit with another etc.
Again I cannot go into details due to spoilers, so my only advice here can be: "Think about the possible consequences instead of blindly accepting and carrying out a mission you are given."
With the Brotherhood, you can also give the evacuation order. And you don't have to become enemies with the MM.
Same with the RR.
Very true. You can definitely do that, however there's other factors at play that.... aaaagh... I can't say because it would be too spoilerific for the OP.
do it with Prestons crew as it leaves you the most options to decide on without disrupting the game flow or pushing you too hard into the other factions story.
with whom you end the game is not determined by the molecular level... this quest and your prefered solution are not a point of no return.
