How to use Nexus mods?

I have them downloaded, I can see them from the Mod tab in game (only when I'm actively playing a character, not main menu), but I can't do anything with them

Find a good modding guide and watch it or read it before you start downloading and installing anything.

I redid it and got Vortex. All the mods work except one, being the New Weapon on Kill mod that ItsJabo used. It says it's enabled on Vortex, but in-game, it doesn't have a check in the Mods tab

"For this mod to work you must do a vanilla start, or at least have "out of time" finished passed the cryo pod stage."
"All the story DLCs are required."

You don't need to check the ingame mods tab for nexus mods.

....and if you can use the in-game mod-tab (where you don't see nexus mods anyway, as far as I know) it means you're playing the updated FO4.
So, you need to check if the mods you're downloading from the nexus are compatible with this new version of FO4

For both of these, I just redownloaded from Nexus straight to Vortex and loaded it up from there and things worked

Also I have all the DLCs, and had done practically everything in terms of story stage. I started with it enabled, I savequit after the cryopods and enabled, I savequit after leaving the vault enabled, didn't work till I reinstalled. So yeah, I did read it
