Never have both of those installed at one time, as they specifically tell you not to.
However, removing any mod mid-game, and particularly mods which are that large and involved as Sim Settlements, you should never remove mid-game anyway.
Choose your mods, disable the ones you don't want, make a new profile for your mod launch system and start a new game with just the ones you want in it.
I'd put a less than 30% 'it's fine, everything's fine' if you remove either of them mid-game and try to continue playing.
Removing mods mid-game is a bad idea.

You got to avoid such careless errors as it could ruin your game later on. It ain't fun to get to level 50 months later and watch it completely screw up, cos there are still remnants of 2 incompatible mods baked in I can tell you.
Yeah, I wasn't only a couple hours in so just started over.
