No I am not looking forward to yet another batch of angry fools in power armor in my game. I played 3 and nv enough for these guys. They're done, they should have stayed done.

Well the Ghouls are heavyly irradiated. Thus posing a threat to the clean new start. besides that, the look like zombies and the Enclave is having non of that. Ghouls are a product of the Bombs and the Apocalypse. The Enclave is basicly trying to get things back to how they were before.... or more like better then before. The ressource scarcity was a major problem and they will have to fix this in some way.
Desperate Situations call for desperate messures. And if you look at it from their perspective: In order to renovate a home you first need to get rid of the pests. And for the Enclave that includes, Raiders, Wastelanders (irradiation), Ghouls, Mutants and it goes on. Terrible right?
But: They have the technology to repopulate the area. We have seen what their scientists are capeable of. I think cloned pre war animals are not to much of a stretch. Also i am pretty sure they are either capeable of pruducing GECKs or got their Hands on some. All you need to do then is to intruduce your unirradiated people into the Capital Wasteland and reclaim what is yours. And you can be quite certain that you got every single mutant before with no nasty surprises. sounds like a plan to me.
Radiation damages DNA, which is why FEV can't transform ghouls. Ghouls are not genetically pure. The Enclave were willing to wipe everyone out in Fallout 3, even the humans on the surface, to achieve that genetic purity. Any form of mutation was not acceptable.
To the Enclave, or at least the group from Fallout 3, the only pure humans are Enclave personnel and those raised their entire lives in Vaults.
And we could argue about who was the driving force here: Vault Tec or The Enclave?
Vault Tec was shown in the Series (Wich is to be considered Canon as far as i understand) to be the Group behind it all. They invited all the other big players to a conference and let them know about their plans. And they all supported them for their own reasons. You could argue that the enclave would have been stupid to not go along with it as they would most likely not have been able to prevent it. Better be on the ship then to be in the Water.
problem is that with FO3 and onwards Bugthesda bent and break the lore to fit in more trash with each new FO Game.
Well wiping out Vault residents doesnt seem so evil if you consider the experiements in most vaults and the state of most vault dwellers. Also considering the role of Vault Tec in all of this, it would only make sense for the enclave to try and get rid of them, now that they got the chance. Unlike before, now they have all the means to crush them. For the Enclave it would make sense to only trust their supply of people in what i assume to be controle vaults And other controle Vaults with 0 Vault Tec personal inside.
For the risk of inbreeding: I guess the Scientist could at this point basicly "Design" Humans at the fetal state. The would be able to adjust the genetic matiral to either be healthy or to be diverse enough to not pose a risk.

Yes I agree. I think the Enclave being the go-to bad guys always is kinda stupid. There's more too them then just "Enclave bad!". I always thought the player character in FO4 would be a perfect candidate to join the Enclave or restore it. Since our character is pure and pre-war with military experience. Could've been like a quest line like restoring the Blades in Skyrim. Who I considered to be extremist in Skyrim.

The Brotherhood is the group that wants to eliminate all mutants, the enclave wants to experiment on them.
