If you're in a settlement, leave it for a couple days, and they SHOULD be fine.
Also "showing up as hostile" are you perhaps still crouching/hidden?
Quicksaves and autosaves don't pause the game, manual saves do - so quick / autosaves run the risk of being corrupted slightly more than manual saves.
Are you in TCL - noclip?
Then leave the settlement for a couple days and come back later. Their behavior will change either way.
Are they doing ANYTHING? Are they walking around, can you interact with them in any way?
This is really good advice. I don't quick save in FO4. Or most other games. It is very rare for me to have a corrupted save. Don't remember the last one that was.
You may have to reload a save before you did the console command. That is why it is risky using it. Always save before you do.

More than likely it's one of those - npc AI or combat npc AI. If they are just 'standing there' not interacting, either YOU or THEM are toggled outside of the norm.
