Resolution problems
Does anyone have a clue how to fix your game resolution to fit the whole screen? Nothing of the "fixes" I came across actually work. My monitor supports up to 1920x1080. I've tried changing the resolution in Fallout4Prefs.ini file, in game's actual launcher, tried with Windows 7 compatibility mode, tried ticking Windowed and Borderless off, tried scaling the DPI, nothing works. The game keeps loading up filling up only the top left corner of the screen. I'm on Windows 10 and using AMD hardware, if that plays any part in this. Anyone found any other solutions to this mess?

What I did about that was to downgrade my resolution to one that actually fits the screen and enabled AMD Super Resolution to scale it back to native resolution as bethesda completely broke how the game handles resolutions ingame.

May it be related to your monitor? I mean, maybe you can check your monitor menu and try to find something like "scale image to fit screen" or something simillar. Just guessing.

Two things come to mind: High DPI Scaling and/or the game not being able to create its .ini files.

Check whether there are .ini files in Documents\My Games\Fallout4.

If this is not it then check your window scale.

Set both Fallout4Prefs.ini, in game and documents folders to the same values, Borderless=1 and FullScreen=1, you'll get left corner if one is set to "0".

Before I made this post I actually went thru your post step by step in hopes to find a solution but none of the things you provided works for me for some reason. The Prefs.ini does exist, I set the resolution in there and in the installation folder to match 1 for 1, checked that the Controlled Folder Access is off, window scale is set to 100%, even the override to "Application" isn't doing anything. Changing the resolution to lower one and trying to scale it up with AMD Super Resolution also seems to do whole bunch of nothing (scales it up maybe a notch but still not as close to fitting the whole screen).

There actually was a line that was 0 but changing it to 1 didn't help.
This is not working
I've been having a similar issue since my display has an unusual resolution (3240x2160, 3:2). The resolution options in the launcher are very limited; at 3:2 aspect ratio, the highest resolution was 1620x1080, and it didn't give me an option for 1920x1080 under the 16:9 resolutions. Playing at 1620x1080, the game scaled properly, but some UI elements were misplaced or cut off. By manually editing "iSize H" and "iSize W" in Fallout4Prefs.ini, I was able to get the correct resolution. While this fixed the UI, now the game was stretched in fullscreen, and would only fill ~1/4 of the screen (i.e. no scaling) with fullscreen off. Ideally, I'd like to be able to play in letterboxed fullscreen at 1920x1080 scaled to the full width, but I haven't been able to figure this out

yeah, this is caused by that damn "next-gen update" and unfortunately I had to lower the resolution to 1280x720 that had correct UI scaling and used my videocard's upscaler to fit my native resolution.

I was able to get it to work how I wanted by setting the resolution to 1920x1080 in both the ini and in my windows settings, less than ideal, but I was able to play without stretching

Glad to hear! It seems that fixing glitches by yourself is part of the experience once again (Thanks Bethesda...).
