Use nexus mods. Whatever is clenching you up about it is likely 1000% unwarranted.

You'd also want to be using many, many mods to make those settlements far better than anything found on bethesda's site or cc.
the Place Everywhere files will have to be manually installed into Data\F4SE\Plugins
SteamLibrary>steamapps>common>Fallout4>Data and find a specific mods that I've dl'd from the menu (usually just an esp plugin file but sometimes ba2 files as well) then I'll copy paste said files into a folder & package 'em into a zip file and throw it into the mods folder with my usual Nexus etc mods. then I have to go to all the trouble of logging back in through the game menu to purge the original mod from my Fallout 4 Data folder.
I'm sure there's other ways to approach it, but seeing as I rarely have any need to bother with mods from beth dot net to begin with, well, in short yes. it can be done.
You really wouldn't though.
It would still launch the game with mods. Plus... nexus has way better ones anyway.
