Your saves are in the "saves" folder at the end of that file path.
manually save the game?
That's what you're supposed to do, if you want a 'backup' then go to your saves area, which ... if mo2 is moving them, that is a bad thing. go to where steam puts them, and archive them.
Using MO2, I essentially have 4 different "versions" of Fallout4, each in it's own "PC environment".
