Should I start new playthrough for America Rising 2 mod?
My current save is around 50 hours playtime, with most faction quests are done and most of the DLCs also done.
Can I start America Rising 2 with current save or should I start over, because I understand the new mod have the same timeline as other faction quests so I am not even sure it will work if I finished all of the other factions quests.

Bro of you just start a new game then if you wanna go back to your other one that you have the most time on, you can just change the character and that'll change the saves

on the mod page under the Requirements section it has everything you need to know. Short answer is no you don't need to start a new game

In your case, yes. I have a save that is "stuck" because I'd already been to the Institute. You can, however:

Kill them in their initial vault, and add some new enemies to random encounters, and at least one quest from the Castle later on, dealing with them that way.

Oh... I see. Did you finish the mass somethig quest (that they mention on mod page) or just visited institute for the first time? And did it allow you to rescue the leaders inside valut 111 despite being blocked later?

No, I had just already done Molecular Level.

It let me rescue them, and the quest line plays out, until it gets to it's version of The Molecular Level, at which point, the chain gets stuck, because you've already been inside the Institute. So you can't finish the quest chain associated with the mod.

I imagine you could console command your way through that initial obstacle, but that comes with it's own set of risks, and so it's easier to just start a new game, and play it that way. You may want to anyway, because there are various choices to be made, that can change outcomes, which means it's something that you can't play just once to see everything anyway, w/out creating a lot of hard saves along critical paths, anyway.

Dammit, I guess I would need to start over.
Which means I will be level 1.
Well I wanted to try the game on PS5 anyway.
Thanks for your help :)

No problem. I'm not sure you'll be able to play it on PS5 though, as it adds assets to the game. I have no idea, I don't own one, so I can't verify that, but I thought that was a hard restriction on the PS network in general?
