I even went into the Fallout4Prefs text file and removed the controller
bGamepadEnable=1 to bGamepadEnable=0
Still doesnt work and wont let me past the "Three cheers" dialog box. Great game Bethesda!
If that doesn't work, try Alt-Tab to get out and back in again, it may reset the game's focus.
Not even sure why it would think i have a controller or would want to play with one.
Verified controller working in Steam settings. I can get past the "press any key" screen by using the controller, yet next, the "three cheers" screen still does not react to any input whatsoever...
1 - Turn on the controller
2- go to game options and turn off gamepad
3- gamepad will keep working on the menu, but go back to main menu.
You will see the mouse cursor and gamepad will stop working.
This worked for me. No need to unplug controller or change steam controller options.
Try it out guys.
No guarantees but this at least gave me back a mousecursor that could click on the "three cheers" Ok button.

>>Controller - Turn that OFF.
After you do this, exit the settings and your cursor should appear.
P.S. : Also old Xbox 360 or any wired controller works to do this. If you need to get a controller, my suggestion would be a Logitech one. Cheap, but if you don't smash/hit it on stuff it will last a long while and if you ever experience stick drift you can easily clean and repair. I honestly think it's pretty good.
I run an Azeron mini keypad, and the controller. Unplugged the controller, thought it would stop defaulting to that input. Instead, it swapped to Azeron instead of the keyboard.
Check your actual input to see if there is something showing as an input device that it will default to over your mouse and keyboard. That would explain why no inputs are showing on the game's end. 100% and issue with steam overlay's prioritization of external controllers.
