I don't use mods, but I think some require F4se? Not sure of that.
As far which is better ... I never use F4SE when I play vanilla or use the in game Bethesda mod installer (that was before my list of mods disappeared after the next gen update).
If you have f4se_loader.exe installed then it means you are using F4SE and have to use f4se_loader.exe to start the game. There is no exception to this rule.
Only use Fallout4.exe or Fallout4_Launcher.exe or Steam or other means when you are not using F4SE.
when i try to boot the game via the f4se_loader - Shortcut
i get the following pop up from the f4se lloader and from terminal window (cmd/ >_ window)
You are using a newer version of Fallout than this version of F4SE supports.
If this version just came out, please be patient while we update our code.
In the meantime, please check http://f4se.silverlock.org for updates.

not got any mods that need it installed...yet...
but more then likely will once i get the (hopefully working) achievement enabler, and other mods that need it..
i just cant seem to boot it up so i can check using the console commands
getf4seversion to make sure its at least there
