Preston Garvey is an embarrasement to the Minutemen after the killing the institute.
I killed the institute after siding with the BOS, but still acting as the general of the Minutement. I Nuked the institute with the BOS, leaving zero survivors. But Garvey is eternally butthurt about the fact that the scientists didn't have a chance to escape first.

First of all, Garvey expresses constantly that the number 1 motive of the Minutemen is to protect the commonwealth, not the shadowy organization kidnapping, plundering and murdering the citizens of the commonwealth.

Secondly, everyone in the commonwealth agree's that being rid of the institute would be the best outcome for the commonwealth.

Third, if you let the scientists go, who's to say they wouldn't pop back up and continue doing their thing elsewhere like how the synths and coursers are still roaming around post institute destruction?

Garvey thinks of the player as a genocidal monster and refuses to see things his way or the way of the commonwealth as a whole. His whole reason for not liking the player's decision is essentially "Well, we defeated the nazi's but you also killed the nazi scientists so you might as well be as bad as them".

My guess is that if the story progressed long after the intstitutes destuction, you would see the common minutemen ranks praising the players choice while considering Garvey to be a total failure of a minuteman.

Actually letting the scientists go doesn't make a difference to the BOS, since they will be found and made to join the BOS or else. This is why unlike the Railroad it is not a requirement for the BOS to don't allow them to escape.

yea but i still think its bs that garvey has a problem with killing them for the reasons i listed in OP.

BoS official policy for FEV experimentation is execution. This was shown with Paladin Shin and paladin Romani in Fallout 76. I believe it is also mentioned by the scientist on the Prydwen whne you do the side quest to developer the improved radaway.
If i could shoot Preston, I would, i wanted to shoot him, from the very first second I talked to him, after rescuing them. No place 4 idealistic foolz in da CW.

Sturgis needs it too. He doesn't appear to be a bad guy, but is a synth. Better safe than sorry.
I just ignore them all.

He is one. Its never revealed in the game itself, but the Creation Kit tells us his race and what we would drop if he should actually die.

I am thinking Sturgis and Magnolia are escaped synths that were given the Railroad treatment of a mindwipe and facial surgery. Otherwise the Institute would have to be really inept at capturing escaped synths.

Scavenging from the surface isn't a crime, and the surface dwellers commit more murder and kidnapping against each other on a daily basis than the Institute does as one underground settlement.

It's kind of amazing someone from the Minutemen even wants to blow up the Institute instead of just invading and defeating it. Where did the Minutemen get a fusion pulse charge, anyway?

Preston Garvey opposes the Institute as an organization, not every man, woman, and child of the hundreds who live in the Institute. Unlike the Brotherhood, the MInutemen isn't ideologically opposed to synths for existing, which is why they don't inherently oppose the Railroad.

If I recall correctly, Magnolia does reference her past being in her songs, with one of them subtly alluding to her having a mind wipe.
I don't hate Garvey. I just don't like him. I played the MQ as minute men only, and his writing and constantly repeated phrases just show how meh a job Bethesda did at making the quest and characters not enjoyable. Main quest is the worst offender imo. Not to mention the glitches, especially building the teleporter.
