I am not recalling where I read it, and am at work where I can't freely search. But, there was something on either a mod or in a forum that referenced some issue with the CBBE body having certain issues like this. The response was that it could not be properly dealt with until the Creation Kit comes out.

I am home now where I can search. Right at the top of the Posts under the CBBE mod page on Nexus, in the stickied post, it says:

Known issues:
- Disjointed legs when sneaking. Note: This can't be fixed as it's an animation issue. Setting kneeheight to -50% might work.

It is in the description of the Mod on the nexus pretty sure they haven't worked it out yet, but I may be wrong I havent updated mine in a while. I still have knee issue in sneak mode and back of the head on female npc texture is off. The knee heighth adjustment did help a little now you mention it.. just have to use bodyslide to do it.

I've heard it's an Issue with the vanilla skeleton . It;s been suggested that the knee slider be lowered to lessen the glitch
