I think finishing the game for one of the factions should give you signifigant benifits from that faction you would not get otherwise.

It's Fallout. There is no truly "Happy" ending ever. You always have to choose a side, and that side is always flawed. Although I would say that the Minuteman ending is the closest you will get in Fo4, since you can achieve peace between 3 of the 4 factions.
Although I have to say that the Minuteman story line easily the buggiest of all the story lines. the strangest bug is Glory being alive and walking around the Railroad HQ but you not being able to interact with her. You also lose access to Desdemona, as after a certain point you can't interact with her either. It is also most difficult to get "properly" since the true 4 way ending with you having access to all 3 surface factions is a real tightrope walk of doing exactly the right missions. You can always just skip the BOS missions, but you will lose access to them and they become just "window dressing" after that point.
For instance I have Gen 1 synths and Institute flags in Diamond City, and Synth checkpoints around the world.
